Can this {File.Categories.Direct|level:leaf} be modified to NOT include an alias category?

No. But I found my problem. I was trying the variable out in a metadata template to put my category into the keyword. But the two alias' were showing up twice because I had changed the name of some files. When I changed the names back to match the alias names it fixed the problem.

Please make sure you understand what you are doing.
You copy IMatch categories into XMP keywords via a metadata template.
On re-import, IMatch will duplicate these categories under @Keywords, because the @Keywords category is automatically synchronized with the hierarchical keywords in your file. Basically you work against the system, and you create lots of duplicate categories.
