Repetitions of (almost) Duplicate HD Directory Structures

Okay, I have some databases that have about 400,000 files, but many of these are just mere repetitions of files.  This happened because from past inexperience, I would backup important files on my same hard drive!  I just merely copied many of the top level folders, and pasted to another folder on the same HD!  The problem is that I can't just merely delete the redundant copies of the folder structure because some of the copies and/or the original had changes to existing files and additons or deletions.  So, the folder structure is still similar, but no longer, identical. 
IMatch can show me duplicate files, but it doesn't compare folder structures on my HD(s).  How would I go about doing this to delete redundant folder copies, and /or delete just the particular and select files that are redundant?

I suggest you use many of the 'Compare Folder Structures' tools out there to do this. For a start, look at this thread:

This is a very specific task and nothing that is part of the DAM domain.
