Hi,
I do not know, If I did forget to set a prefrences, but the cropping gives me problems.
I use .122 and did slowly some steps.

1) Import FRESH nefs from Cam into IM5 (the files has NOT been in LR or somewhere else)
2) Added some cats, the black/white flag and a green dot
3) Added a caption with the im5-editor
4) Let run the renamer

5) opened in Lightroom 4.4, where the setting is: use xmp-sidecars
6) made only some cropping and some developments
7) exported from each nef a jpg, closed LR

8 ) Opend IM5, where the Autoscan and the relations did its work, great
9) Thanks to the versions, in IM5 all nefs are neatly nearby the jpgs

BUT the nefs looks curious. I did deselect the cropping in IM5 (see attachment).

a) But IF I made a crop in LR, this cropping is also set to the nef, what I do not want.
b) IF I make NO crop in LR, the nef shows the colours from the jpg

What I want to see finally, is a "virgin" nef (my original) and the cropped and colourcorrected jpg.
The jpg is ok, but the nefs does looks also corrected.

image 1: prefs in im5

image 2: (strong) cropped in LR, both NEF and jpg shows the same cropping

image 3: you see 3 images. The two image on the left are nefs, both taken with the same colour and so on. Means, the left image looks correct, like the original (was not in LR).
The second image was in LR, NOT cropped, but shows here the same colour like the jpg. (I thought, usually IM5 does not show corrected colours in raws)

I do not know, is this a bug?

Looks like you have made the JPEG version a visual proxy for the NEF?
What does the version panel show?
